Description

HLA-DQA1 encodes the alpha chain of the HLA-DQ heterodimer, a class II major histocompatibility complex (MHC) molecule expressed on antigen-presenting cells. The alpha chain (DQA) pairs with a beta chain (DQB) to form the DQ molecule, which presents exogenous peptides to CD4+ T-helper cells. HLA-DQA1 is highly polymorphic, with specific alleles strongly associated with autoimmune diseases such as celiac disease, type 1 diabetes, and rheumatoid arthritis. The gene is located within the MHC class II region on chromosome 6p21.32.

Disease Associations

Disease category Pathophysiological mechanism Genomic evidence
Celiac Disease HLA-DQA1*05:01 and DQB1*02:01 form the DQ2.5 heterodimer that presents deamidated gluten peptides to T cells, triggering intestinal inflammation. OMIM 212750; multiple genome-wide association studies
Type 1 Diabetes HLA-DQA1*03:01 and DQB1*03:02 (DQ8) and DQA1*05:01-DQB1*02:01 (DQ2.5) increase risk by presenting pancreatic beta-cell autoantigens. OMIM 222100; large case-control studies
Rheumatoid Arthritis Shared epitope alleles in HLA-DRB1 interact with DQ molecules; DQA1*03:01 is part of risk haplotypes. OMIM 180300; meta-analyses
Multiple Sclerosis HLA-DQA1*01:02 and DQB1*06:02 (DQ6) are associated with increased susceptibility. OMIM 126200; GWAS
Systemic Lupus Erythematosus HLA-DQA1*01:01 and *05:01 alleles contribute to autoantibody production. OMIM 152700; association studies

Mutations & Variants

Hotspot Mutations
Variant Type Frequency Functional Description
HLA-DQA1*01:01 allelic variant Common in European populations Associated with reduced risk for type 1 diabetes
HLA-DQA1*05:01 allelic variant ~25% in Europeans Strong risk factor for celiac disease
HLA-DQA1*03:01 allelic variant ~15% in Europeans Part of DQ8 haplotype; risk for type 1 diabetes
HLA-DQA1*02:01 allelic variant ~10% in Europeans Associated with protection in some autoimmune contexts
Mutation functional classification

Loss of Function (LOF)

No common loss-of-function variants reported; complete deficiency is rare and linked to bare lymphocyte syndrome type II (OMIM 209920).

Gain of Function (GOF)

Not described; allelic variants alter peptide-binding affinity rather than constitutive activity.

Dominant Negative (DN)

Not applicable; MHC class II molecules are co-dominantly expressed.

Protein Summary

The HLA-DQA1 protein (UniProt P01909) is a 254-amino-acid type I transmembrane glycoprotein that forms the alpha chain of the HLA-DQ heterodimer. It consists of two extracellular domains (alpha1 and alpha2), a transmembrane region, and a short cytoplasmic tail. The alpha1 domain contributes to the peptide-binding groove, which accommodates peptides of 13–25 residues. Polymorphic residues in the alpha1 domain determine peptide specificity and T-cell recognition. The protein is synthesized in the endoplasmic reticulum, associates with the invariant chain (CD74), and traffics to endosomal compartments where antigen loading occurs. Surface expression is restricted to professional antigen-presenting cells (dendritic cells, macrophages, B cells) and thymic epithelial cells.
